Main benefits of YubiKey protection are:

It must be physically present: Theoretically, a skilled attacker can intercept database passwords with a key logger and copy key files — and do that all remotely. YubiKey, however, must be present physically — which makes remote attacks virtually impossible.
It cannot be cloned: In contrast to USB drives or door keys, a YubiKey cannot be cloned. Secret keys can only be written and used for calculations inside the YubiKey, but cannot be read back from it.
